I think it's worth having the conversation with the partner or the assigning attorney. If you don't set boundaries now, you never will. And if your firm can't deal with accomodating a personal / moral objection, maybe it's not the right place for you long term anyways.
Unless you're a top senior associate with tons of credibility and little to lose, probably just suck it up. Especially if you're trying to make partner. You don't want to develop that kind of reputation within the firm.
This happens with me and mining M&A work. I make up for it by doing business and human rights work and pro bono hours that will contribute to changing those industries.
