Hard question to answer because you could visit for a month and still not see everything you want to see! How long would you be there? First time?
As long as it’s ANA F out of JFK.
Just try to get J or F on JAL or ANA. It really makes a difference in your energy levels.
We did Tokyo (4 days), Kawaguchiko, Kyoto (4 days) with a day trip to Osaka, Hiroshima, Miyajima, Yokohama.
If you only had two weeks I’d probably cut out Hiroshima and Miyajima (takes a LOT of travelling to get there) and Yokohama (we went for the Rugby World Cup). We wanted to visit Hakone but the it was flooded.
Mar/Apr is cherry blossom season and is normally super packed, book in advance etc, I’m not sure what it’ll be like given Covid.
Where we went there wasn’t a lot of outdoor/trekking.
Lots of hiking/trekking in/around Kyoto, Nara, Wakayama, but I’m biased because I like Kansai. Osaka and Kobe are great for bigger city things (food/museums), and Himeji is only a day trip (I’d do overnight) away.
If you want to visit Tokyo-area, Nikko/Kinugawa were really fun, and you can even go up further to Nagano area which has amazing scenery.
Or just spend 2 weeks in Hokkaido!
Possibilities are endless. And don’t let anyone tell you that any city is a must-go (especially Tokyo) for amazing food. Each region of Japan has something they’re known for/specialty that you basically can’t get anywhere else, so depending on what you want to eat, the best food might not be in Tokyo.
Second the hiking in/around Kyoto. There's a great hike north of Kyoto through a temple in the mountains (kuramadera) and to a shinto shrine (kifune shrine) that was amazing. I'm biased because I spend a semester in Kyoto, but it really is special.
If you go to Hiroshima/Miyajima the mountain trek on Miyajima is also cool although it's stairs aaaall the way up!

Each season has its own beauty in Japan, and March is great for cherry blossoms but you’re fighting with both domestic and international travelers so just make sure you book accommodation REALLY early on. I would recommend like 8 months in advance.
Personally I like fall/early winter because there are a lot of light festivals and I like going to the same destinations twice - once at night and once during the day - to check out the differences. You’ll have fun no matter when you go though.
