I never do that. As long as the fax cover sheet is first in the email attachment, nothing has to be combined in a PDF.
I play the throw everything at them and let them sort it out strategy. I've never merged pdfs or put anything in any order. No issues.
What pdfs are you editing? Do you actually use your corp AmEx? The only thing I send in is the hotel folio which yes is a pain but that's the only thing I have to send.
Make sure the coversheets is first and you'll be fine.

Don't slam it till you've tried the others, but yeah, it's challenging. Mostly because the auditors are sitting offshore and aren't very consistent. What's your specific beef?
Have tried multiple other expense systems from other companies including concur. The fact that I have to spend time editing pdfs and sending them off to a generic email address rather than uploading them to the actual expense entry is completely ridiculous.
Additionally auditors off shore are terrible.

I feel like our expense system is not thy bad. If you use your corporate card, you just import the expenses and code them to the right category. I don't really know how much easier it could get.
the pain is around line items that need receipts - there's no way to automatically align a receipt. The backend process for this (not visible to most of us) is so manual it's mind boggling. Also, the lack of consistency with the auditors is a pain.
Really? So you just email with a bunches of attachments?
Enter dates, amt and upload receipts. No emailing
The fax number is essentially just an email address we email our documents to. We don't have to use a fax machine.
