I like think about what sort of data I want out of it (esp if the exec leadership is keen on visuals) then I break down the questions pretty granularly in a table so I can key responses as they speak.
Another thing I do is anticipate responses/themes and ask questions to see if they agrees/disagree with those statements. Or with responses of previous interviewees. You have to be careful not to ask leading questions, but after a while you do get a feel for what people are going to say.
It helps to have a great note taker capture everything quickly and also be capable of jumping in real time to follow up on gaps in the responses.
Qualitative data is really tough. But also really powerful for storytelling.

What do you mean theme the data?
It might make sense to have an assessment tracker that is broken out by department. This way you can keep track of what each party said and use this as substantiation for your overall narrative.
Maybe consider doing a top 10 findings or themes based all departments

Generally a SWOT and then break it down further based on times mentioned. All questions should be exploratory and neutral.
