Depends on what you are looking for. Trying to stay in Manhattan to be close to everything but want a bit more residential (and lower rent?): UWS or UES
Really like those new high rises with equinox-esq gyms? Hudson yard (might need to do a 1B flex) (or LIC - heard they have nice new high rises too)
Close to bars, restaurants and the younger vibe? LES and West village
Not sure about Brooklyn since I have never lived there

$3K is a very tight budget for a 2BR in Manhattan and certainly not in the luxury buildings or prime neighborhoods that SC1 mentioned.
You’ll likely need to target older buildings. In terms of neighborhoods, check out Kips Bay, Murray Hill, LES (there are some less nice blocks that are cheap), and Morningside Heights in Manhattan. If you want a nicer building, some in west Hells Kitchen are still offering concessions (though COVID concessions are drying up and 2BR will be above your budget still).
Another option you could check out is LIC. Could also consider some parts of Brooklyn and Queens but I’m much less familiar.

I’d look at fidi! The buildings have great amenities, which is great if you work from home and want to get out of your apartment. It’s a bit of a schlep but really adds only 10 minutes by subway once you’re on it
