Who is tracking your clearance? You should pre-clear your travel with the security officer, usually.
You just have to notify your security officer before travel and answer some questions after. No big deal.

As everyone else is saying, it's about clearing travel with your FSO and agency.
I've had my clearance for over a decade and traveled all over, the only thing that matters is giving my FSO/agency two or more months notice so I can get the OPSEC chat and debriefing upon return.
Pre clear with your new agency and company for. I have been to 25 countries and half were while holding my clearance. 5 were on the yellow list but I was cleared to go with some briefing.
