1. NY state requires you to pay NY taxes if your office is in NY, even if you work out of state.
2. If any part of your work for the year was in NY, your NY state W2 will always show your full year's wages (in that job) in NY. It's a weird NY quirk. But it has nothing to do with the actual wages on which you'll owe taxes, which you'll compute while filling out your tax forms.

NY does that so that they can tax your income at the highest possible tax rate. But then you can prorate it based on how much you lived in NY state on your tax return.
