It’s really not hard. I would find pieces your team has submitted in the past and follow those. It’s usually just something like BRAND PI 2019/p6/col1/sec5.1/para1/lines2-6. You can use the paragraph and section mark symbols if you’re fancy.

First: as you write, keep track of where all your information is coming from. Then, when the layout is ready, work on the PDF. Adobe has a "comments" function that you can use to make text-boxes on the PDF and then write things inside. The default color is red, so often called Redbox annotations. There is also a red rectangle that comes with a pop-up comment, in case you have really long copy and don't want to cover all the layout. And then follow what CS1 said.
If you’re a copywriter level and no one has taught you how to annotate or taken you under their wing that’s the agency’s fault not yours.

At least in my experience, it really depends on the brand. I’ve seen AMA used a lot though so maybe that helps.
