Personally, if they asked me directly i would get back to them directly, even just to say “the agency will talk to you about that, it’s part of our contract with the agency that they handle employment discussions with you”
Leverage the agency, thats what they are there for and what you're paying them to do.

Is it a matter of "will" or skill set?
"Will".let the Agency handle it. (They were supposed to-do the pre screening)
"Skill".can anything be done to help the person be brought up to speed?
Have you already notified the agency of the issue?
I would let the agency handle it.
Let the agency handle it. I would provide the agency all the feedback about why you aren’t keeping her on as a permanent employee. And then the agency can give that person that feedback.
