I would find it a little bit strange, unless they were messaging specifically to ask me a question. My thinking would be: why would they want to maintain a LinkedIn connection with somebody from a job they didn't get?

There's nothing wrong with it. As long as things didn't turn acrimonious, I see no reason not to accept the request. Maybe a role will open up down the road that they're a better fit for.
