My two cents: Stay in NJ instead and splurge on NYC activities. If you come into Newark airport can easily drive or stay in Jersey City or Hoboken (20 min from EWR) and take the train/ferry over to the city. Would also give you optionality to check out Ellis Island/Statue of Liberty and the best view of lower and mid Manhattan.
Times Square this time of year will be at a surge both of people and prices. I would avoid unless you’re trying to curate a specific type of experience.
Hudson Yards/MSG area/High Line connection/Edge great hang out spots, Central Park & Times Square for the kids maybe catch some museums or rooftop/elevated view experiences. Could go Upper Manhattan based on preference but I prefer Lower Manhattan and Brooklyn for date night activities

You will need to book 2 rooms, I would consider a nice Airbnb. If not, the Residence Inns are generally good for families. I would use Ubers for transportation. You shd determine how you want to spend the time and what places do you want to see, that would help figure out the location.

Airbnb is illegal for short term stays in NYC, so not even an option.
Ubers are going to be extremely difficult with car seats for that many kids. Subway or bus is significantly easier and faster.
With a family Times Square maybe too much with all the people, noise and commotion. Think about what you want to do, hotel loyalty and neighborhood. For example Marriott status may work with the JW Marriott Essex House. Their executive floor breakfast will hold everyone for the morning. You are right across from Central Park and easy walk to the park and museums. Quick to subways to get downtown if you wanted to see the Statue of Liberty.
Lots of brands have their timeshare properties also for rent as a multi bedroom solution.
Stay far from TS. It isn’t safe at night.
Intercontinental Times Square hands down. There staff there is top notch and it’s the only place I will stay in nyc now when I travel with my son. The staff is so kind to him every time, even brought him special candy and snack trays, and the other guests there have been great. It’s a bit of a walk to time square but not bad at all. Lots to do around there and a great gelato place a couple blocks away. Know you will need to figure out managing a car seat for the 1.5 yo, which is tricky for some visits. I had a stroller or a trolly type thing and it was fine but good to plan ahead for it.
FAO Schwartz is basically why my son wants to go there, and it’s great. Check out the Gazillion Bubble Show if it’s on when you’re there. We’ve been 3 or 4 times and it’s still our favorite thing there. It’s a mix of science, magic, and fun entertainment that is great for everyone. You can even get inside a bubble!
I recommend staying near Times Square. Very touristy, yes, but also a central location for so many things. Watch your kids and bags closely in the main square area. Remember to plan on down time. There is a lot going on everywhere all the time there, and it helps to have space for everyone to pause and regroup.
