Of course. My food manufacturing clients’ most protected assets are their recipes and related R&D. Presumably they have patents on some of the process as well.
Your friend badly needs to consult intellectual property attorneys immediately though in addition to ensuring their recipes and related processes have sufficient information and physical security controls.
Flavors, yes but it's very easy for competitors to get around that. Just think of how many derivatives there are of vanilla ice cream. The food industry is extremely competitive, especially when it comes to costs and razor thin margins. As for other IP, anything uniquely shaped, packaged (e.g. new method of sealing so the product doesn't melt when the outside is warm), or brand recognizable is fair for a patent. I'd def recommend consulting a patent attorney. Typically with new foods, it's the other components that make it valuable, not the food itself (e.g. being the first to keep caramel liquid inside chocolate and patenting that concept and the chemistry components)
