As an executive coach I've been through this sort of transition before. The company you have acquired obviously has been successful, their culture and work in style has been working for them. To ask them to give up their way of doing business and adopt your company's way of doing business is going to be hard for them to swallow.
Have you done a fair assessment on their practices to see if there is some thing that your company can learn from them? If the message is that their process is wrong and yours is right, you were going to continue to have challenges not to mention a lot of flight risk.
How can you bring this new company on board and make them feel as though they are respected for what they've accomplished? Do they have something to offer your company in terms of culture or process?
Your way or my way is never a good way to go. How can both sides come together to create a new way so that both sides are respected?

Perhaps a cop out answer, but hiring a firm that specializes in this can really smooth the transition and drive towards a unified culture.
