Japan has so much good food, I don’t think there is enough character count in a post to discuss it all. Just remember that Japan isn’t just ramen and sushi.
I’d recommend looking at Tabelog for recommendations - that’s what the locals would use to find place instead of google maps, so it reduces some of the tourist traps.
Try and find out the local speciality in each area and try that e.g. okonomiyaki in Osaka.
Learn a bit of Japanese for ordering, even if it’s just hello and thank you.
Street food/ food stalls are great, so keep an eye out for anything that smells good (just don’t eat and walk).
If you need something cheap and quick, any convenience store sandwiches, onigiri or fried chicken will satisfy - but please don’t eat only there like it seems some do. Their ice creams are elite though.
Find a couple of omakase restaurants if you like trying local seafood in small bites but through the span of 12 courses. Plan ahead though

Don’t rely on online restaurant reviews as the Japanese don’t always review with as high of remarks - they’re not just going to give a restaurant five stars. Look for busy spots.
Looking for busy spots is typically the best way to find a good meal anywhere in Asia
Tokyo is the worlds largest city with about 40 million people. Pretty much every train station has good food. Kichijoji in particular has many grills serving Izakaya dishes and Eel.
Harajuku is very touristy but Meiji Jungu is great for peaceful walk thru the gardens and one of the most famous temples in Tokyo.
Kamakura, be sure to visit the Buddha and Ofuna Kannon-Ji. Enoshima is nearby and also nice to visit.
Osaka has hundreds of restaurants in Dononbori. Okonomiyaki (savory pancakes), and "Horumon" (Offal) arethe local specialties.
If youre a Foodie, Hakata Fukuoka is also worth a trip.
