If you feel the need to, ask to speak with them privately and be as respectful as possible. "Hey, I could be reading things wrong, but your last email made me think I did something to upset you. Is there anything wrong?" I wouldn't do this myself because I don't really care about passive aggression as long as it doesn't interfere with my work, but if you are so inclined, I think politely confronting them is the way to go. It's called "passive aggressive" for a reason - these people don't like direct confrontation. Putting them on the spot will make them uncomfortable and hopefully incline them to knock it off, if only to avoid another uncomfortable convo down the road.
Depending on what they're doing, you may be able to fix things with a conversation. If there's some hostility below the surface, it's probably a good idea to bring it out in the open and talk about it. If they've got objections to how things are being done, airing it out could be the best way to get things back on track.
