I don’t think the logic in your powerquery will slow down the workbook while the powerquery isn’t executing. Either way, it is generally a good idea to do your calculations in the DB so your table/view can be tool agnostic and you can upload the dataset to any other BI tool easily in the future rather than replicating your powequery steps each time.
But regarding your immediate concern, I suspect the issue is related to something else in your workbook and not powerquery.
We actually don't use power bi. We load the query into Excel and view the reporting there. And believe me I would love it if we did use power bi haha

If execution is synchronous with excel then it will pause during execution of query: check that in “connection properties” and look at “enable background refresh”.
Regarding the speed general principles of RDBMS still apply to power query; make it as linear as possible with a succession of query modules using eventually temp tables if need be.
Prepping data in your source is a good idea too, as long as the prep is not dedicated to this analysis. (Ie reusable is reused)
