Yeah market st is dodgey. The wharf can be better, way touristy, but sometimes that’s kind of fun.

Not sure what you’re trying to do but we recently staid at the Cavallo Point Lodge across the bridge and it was perfect. We could easily drive into the city and leave all the chaos when we went back to our hotel
This might be a good option. I should add that my wife has never been so we are going to be doing some touristy stuff (golden gate bridge, fisherman’s wharf - other suggestions - probably not enough time for Alcatraz). Only one night before going to a wedding a couple hours away.
(Monterey area is to visit her brother after the wedding for a night).

I would steer clear of SF. City has really gone down hill. Monterey is good. RC is a good option to stay at.
There are still some parts of the city that are really nice. Your description rings true for maybe half the city and I hate that about it too, but there are equally bad spots in every major city. I think San Francisco is just so small that it makes it more noticeable, because the homeless and the crime are more densely concentrated. Also the ocean breeze really helps with bad smells, which you don’t get in most cities. I stayed in downtown San Diego like a year ago and what I saw there was honestly worse than anything I’ve seen in SF. And there are parts of LA where you will feel unsafe just for being the wrong race due to the warring gangs. San Francisco actually has less organized crime. And the people injecting heroin don’t have the energy to bother anyone.
I’m a white woman and I live in downtown Oakland currently, and while there’s no way in hell I’m going anywhere alone at night, I feel relatively safe walking around during the day, and I also see the streets being pressure-washed by the city literally every single day (yes, to combat the human waste issue). There are charities working on providing public restrooms and showers. I don’t think the Bay Area is a lost cause yet. The homeless are for the most part harmless and some are even friendly. While I’ve seen some scary individuals, statistically schizophrenic people are no more violent than the rest of the population. I think it would be good for you to let your kids see how mental illness and lack of safety nets has effected people. I know it makes me more grateful for my life.
For tourism, I would say the Dogpatch area is mostly shiny clean and new. The Presidio is gorgeous! Parts of Chinatown and North Beach are charming. The worst thing to happen to people in Fisherman’s Wharf are pickpockets, it’s mostly just tourists. I still love the Ferry-building and Union Square and Nob Hill. For what it’s worth we always park our car in a garage and have never had it broken into.
Fisherman's Wharf is SO touristy. I would avoid staying there at all costs. The touristy stuff can be fun, but it's a day trip at best. You might consider North Beach, neighborhoody but still a bit touristy and easy to enjoy as a visitor, plus the stuff you probably want to see is pretty accessible from there

Eh I would not second W SF. Unless you are into the nightclub hotel vibe. But it’s definitely an older renovated hotel with small rooms and not one of the nicest W’s.
Get an Airbnb in the Richmond. I’d avoid Fisherman’s wharf and probably wouldn’t even visit much less stay there. In the Richmond you’re close to golden gate park, the bridge, the presidio, and lands end. There are still unhoused people but nothing like the tenderloin or around market.

Intercontinental in Monterey. I’d stay try to stay in Tiburon or Sausalito if you have just one night. Beautiful skyline views and easy ferry to the city.

Drisco in pacific heights. Was good friends with the manager until I bought in the area. Also, do carmel or Big Sur over Monterrey.
The gist of SF right now is you don't want to stay downtown/in touristy areas-- basically the NW part. So try to live like a local and get into the neighborhoods with an airbnb or a boutique hotel. You may need to make tradeoffs for your budget, but I'd look at Hotel Kabuki and Hotel Castro. Those are both in safe neighborhoods, with lots of people/activities and they aren't far from downtown, Coit Tower, etc.
