I believe this is because some companies have a referral program that uses a different link to apply. So they need to refer you by having you apply via their referral link, not via the regular system… but it does seem weird they can’t put in a referral after the fact. How well do you know the person referring you? If possible, have them send a recommendation email to the hiring manager (not the recruiter). And give them your resume and cover letter so they can include it :)
Great advice. Thanks so much. I’m not certain the person knows the hiring manager personally, but solid advice nonetheless. I’ve never received a job referral link from a Nike employee before however have applied for several positions and even interviewed previously for a few roles a couple years back. I’ve had referral links from adidas for roles that I’ve received previously and in my experience with them, they stay active for a certain amount of time almost as a blanket referral for that time period after which a new referral link can be sent. Since I’ve never received a link from Nike I wasn’t specifically certain about their process of course and have less “insider” information at my disposal or if one had previously been done for me as I do have a few connections within the brand. 🤷🏻♀️

I don't work at Nike, but my guess is this is about who is eligible for a referral bonus, not whether you can be considered as a candidate. Since you've applied directly before, the company is saying you're their candidate, not a referral candidate that would earn the referring employee a bonus.
If your friend knows people who are in the TA dept or work with the hiring manager, they can still put in a good word for you. At least, that's my speculation.
