Yes, the agencies are notified, BUT the agencies know that’s their cost for hiring freelancers as W2 instead of 1099. W2 still benefits the agencies tax-wise more than 1099 so they’re completely good with it.
Simply fill in that you worked that week on the unemployment filing. It won’t affect you one iota and the unemployment benefits are still coming out of the original unemployment purse you were awarded when you first filed after getting laid off from your original full time job.

It’s really the Finance department that gets the notification. And they don’t care.
Yes but… be aware that some states (cough, California, cough) are aggressively pursuing what they see as “misclassifications” that would lead to back taxes.
So if you apply for unemployment with a mix of 1099 and W2 (because you have to report everything when you apply) be prepared for them to come after you under the assumption that all your 1099 jobs should have been W2.

Actually no, OP has been freelancing for 3 years and had longer stints at W2 agencies and is slow at the moment. I’d never hesitate to take unemployment after a full time layoff. But I don’t want it to ding me on freelance opps.
Can everyone who freelances do this? I wasn’t laid off, I quit my job to freelance this year. If I’m booked 90% of the year on mostly W2s can I file?

Yes but what will you say? Are you going to say you quit a fulltime job to freelance? Unemployment caters more to layoffs outside of your doing. I would see where your quarter earnings fall.
Doesn’t matter. UI doesn’t know the reason for termination. You just say laid off or whatever. The point is you were on a W2 and lost your job. UI isn’t going to call your previous employer.
