3.5 hrs from JFK to EWR is tight, obnoxiously stressful and has many potential time traps which would cause you to miss the EWR to ORD leg. Would avoid NYC airport hops all together.
#1 is absolutely feasible if you are global entry and don't have checked bags. The Airtran/LIR/NJ Transit route is fastest and will get you there with time to spare, but why wouldn't you just take a flight to Chi from JFK?
Do you have global entry?

Is the biz class product the same?
Yes, same flights, just that #1 takes off from Tokyo within 3 hours and not the next day
What are the airlines
Malaysian Airlines. Will get global entry before the flight. Yea #1 does sound stressful
I would go with #2. The ANA lounge is an amazing to relax, or you could go into Tokyo or Narita for a few hours.
I'd agree, 3.5 hours from JFK arrival to EWR pushback is really tight. I'd say nigh impossible without Global Entry or if you have to wait for bags (20-30 min right there)...and if you have to recheck bags at EWR, you might miss the baggage cutoff anyway.
Thanks guys, moved over to option #2
Good call OP, why not enjoy Japan for a few hours.
