Yeah, agency fees should not be something you have to figure out. Depending on your agency structure, you should talk to your producer, PM, and/or acct mgmt person.

Create one estimate from your company including photographers estimate. You pay photographer.
Bill 75% advance to be paid before shoot
25% on delivery of finished work.
Most clients will not allow markup on photographer but you could include a 10-20% contingency
Thank you!! You have been the most helpful! If the client drops a budget of, let’s say, $100k that includes hard cost and agency fees BUT she also says she’ll pay for incremental costs, then what does agency fees entail if she will pay incremental costs?
@ACD, are you not working at an agency? If you aren’t, you’ll need to map out a schedule to determine the amount of time for each participant. Then base the hourly rate on that. You should give your team a bit of a buffer in case you go over your hours. The client should know the schedule and how many hours it will take to execute.
Add a tally of the items you will need and a work back schedule. Add everything from travel, creative photography, costs all in. Then add an imaginary cost of hours and add 15% more time if needed as a buffer. Usually agency costs is about 150 per so do the math. in a nutshell

If you sold a photoshoot to a client without any idea of its cost, that's on you. Agency needs to swallow the cost of a producer now to build a budget and workback schedule to present to the client. The agency then needs to layer on its own fees ontop of the shoot costs. Then the client needs to approve all of it. This is pretty basic process, you need to be careful not to create money loosing situation for the agency.
We are at this beginning process! I’m trying to understand how to estimate those agency own fees onto of the shoots and the next step is getting it client approved. I understand a producer is the reco but we’re a small agency here. I’m gathering that we should estimate one cost that includes photographer costs and agency costs…
