100% can confirm that pay up does not qualify for EQD or class of fare mileage.
The pricing is usually the same as upfaring. Just call in AA and tell them you want to upfare so you get the EQD and class of service mileage bonus.
If this is true up-fareing, yes. You’ll earn based on the new fare class but get on the phone with AA right now to verify.

Yea you should get all the EQD’s with the up-fare you listed but you gotta call them to confirm the total amount.

This seems to imply that it wouldn’t—but I’d give AA’s line for your status level a call and ask them, to be sure
I’m not sure this way counts as it’s viewed as an upgrade fare code vs a first/business fare code but given AAs flexibility on tickets currently you could do the following:
-cancel the economy ticket you booked
-receive the flight/trip credit (they recently changed the naming on these I believe)
-book the same flight in first/business using the flight/trip credit
