I would be very surprised if the Cuban government knows you have clearance. If they do the the US government has a much larger problem. Also from what I have heard the Cubans are quite easy about letting Americans in.
No one asked any questions about my "people to people" trip. None at all. I'm here now - in Trinidad after a week in Habana. Its fantastic!

Cubans don't mind any American coming in unless you're a politician or member of a Cuban opposition group. It's the US you have to worry about when you come back. Its gotten a lot easier this year because all it takes is to say you have a travel blog (is cultural exchange reason) or doing some research about Cuba (ie scientific reason) or something like that. But there's always a risk of running into an asshole immigration officer who wants to dig deep and follow rules to the letter. I'm pretty sure there's a huge risk of losing your job completely not just your security clearance by going to Cuba. It puts the company in an awkward spot and ground for contract termination as a whole.

Had a friend visit Cuba via a cruise. Circumnavigated the island with several stops. Great way to tour while sleeping in one bed and minimizing visa issues. That said, if you have a security clearance and wish to keep it, I'd talk to someone in your practice leadership to confirm it's OK to go and there are no issues with work, clearance, etc.

Like all travel you need to declare before you go. Talk to FedSec know of someone who just went with clearance it wasn't a big deal.
