Neither are cheap trips. Both trips can be done cheaply. Pick your budget and then pick the location you'd rather go to.
That said, of the two NZ is probably a cheaper trip-- or at least you're unlikely to spend at much money in NZ as you would be in Japan.

Right now? Japan. The yen is weak and the dollar is strong. Great deals to be had once you’re in the country.
One cost of NZ is you’ll have to hire a car unless you keep yourself entertained in Auckland and Wellington
What are you solving for? Look at flights and hotels, but start with the experiences you’re seeking, and then work backwards. Why do I sound like a consultant.

A lot of it depends on point of origin as well - I'm assuming the States. These are two very different trips IMO. Japan is a two week food and sight seeing smorgasbord - you can pretty much take the rail anywhere you want to go. You will be paying a preferential exchange rate on the US $ right now too. New Zealand, from what I have seen and heard, is going to be a slower paced do it yourself adventure of driving, hiking, and otherwise enjoying the spread out people, places, and countryside. I would agree with everyone saying the price is going to be similar, what really matters here is your preferred vacation experience. Best of luck, either of these countries is pure bucket list material!
I just saw that United started three non stop flights a week from San Francisco to the south island, first ever to New Zealand. You could likely take a boat ride to the north island to visit the big cities there. Also really depends on time of year, its summer now down under and winter in Japan. Not sure if that helps with your decision or not. You are also a short flight away from Sydney, Brisbane, or Cairns if you wanted to hop across to see a little of Australia too.................(my personal fav)
Depends on where you’re flying from and your standard of living. If you’re willing to live in cool but tiny hostels then Japan can definitely be a cheaper option.
