Unless the repayable amount of the bonus is explicitly pro-rated such that you owe them less the longer you stayed at the company, you normally would owe them the full (gross) amount. In that case, you would get the extra that you paid back with your tax return.
That being said, a contract is a contract. If you're confident in your interpretation of the contract and down to fight them in court, go for it. Unfortunately, that will almost certainly cost you more than just doing what they want though.
