Totally Japan. Get a rail pass (which you have to obtain before landing in Japan) and explore. SEA is nice, but Japan is amazing. I mean, just imagine, you, with a whisky, soaking in this hot spring, listening to the mountain stream rushing by next to you....
SC2 - Takaragawa onsen. Could be a long day trip from Tokyo. But I highly recommend staying overnight. It is a mixed gender onsen, but ladies have a choice of their own space.
The most important reason to go there....
Haha...I suppose whisky is always the deal closer. Both Japan and SEA are good choice; enjoy!

Japan
Japan would be even better if you go a month later to see the cherry blossoms. But I also agree with Japan. Much more expensive than any place in SEA (except for maybe Singapore) but still my favorite country to visit. 9 days is a good amount of time to explore Tokyo and Kyoto. But can’t lose with either choices. I was just in SEA this March and the weather was great, not too hot.
Watch out for Godzilla
Personally think 9 days is way too few for Japan. Basically enough to see Tokyo and Kyoto only and even then it’s tight.
So I might do SEA this time and Japan when you have a full 2 weeks+
