An hour is good enough but hour and a half is more than plenty fun and two hours is great if you love the water. Luxury Jet Ski Rentals is good.
Mission bay is the spot. You can usually rent them on a trailer for 4 hours for the same price as an hour on the water.
I love the San Diego Bay more because there’s so much to explore and see. I usually rent from Luxury Jet Ski rentals in south bay for 2 hours because that gives you enough time to go to the entrance of the bay and back (as long as you like max speed). You can get up close to the Midway, watch the seals sunning themselves on the buoys, take a break and swim by Glorettia Bay, look at all the ships stationed at 32nd street or the aircraft carriers on North Island, and jump wakes of inbound/outbound warships.
Mission! 2 hours will be fine. Now the weather is getting even better so you might consider extending it for a bit more.
Seaforth is fantastic, with sites in both San Diego Bay and Mission Bay.
Because the water in Mission Bay is much calmer, you can basically go full speed the entire time. San Diego Bay is rougher, and if you want to go all out for the duration, you'll need some strong arms and legs to hold on to.
If you're in the Little Italy area, R&G Wine Bar is nice and small/low key; I prefer bar one since it has decent beer but has a more sports bar atmosphere. Mikeller Taproom is my favorite place for beer, but there's also the Kettner Exchange, which is wonderful for nice drinks and people watching but is pricier and more crowded.
It doesn't feel like a huge city, despite its size. It's a sprawling city, with centers of this and that scattered throughout. It lacks a concentrated downtown center with a sense of urban bustle. Depending on your tastes, this might be a good or negative thing.
