Without question, go with Company A. You can't put a price on quality of life and working 100% remote vs. 3 days in the office is a major perk. No more grinding it out in traffic, no more monkey suit, and think of all the money you'll save on fuel, car maintenance and going out to lunch.
You'll most likely have a lot more freedom to make decisions at the startup, whereas Apple is a mega corporation with tons of process overhead and bureaucracy. There will probably also be more room for advancement at the startup.
You mentioned "prestige and stability" with Apple. First, let's be clear, there is no stability in corporate America. None. Except maybe in the C-suite. And the "prestige" of working at Apple doesn't carry as much weight as you think it does. I worked at Microsoft for a short time and can't find a new job to save my life. Besides, if you have to downgrade your title that added prestige on your resume gets cancelled out anyway.
I've got Microsoft and IBM on my resume, yet I no longer work at either through no fault of my own, I am still looking for work 5 months into unemployment, and there is very little stock to speak of due to forfeiting most of it due to the lengthy vesting schedule.
Apple will likely be around longer than the start-up, but don't mistake the company's stability for personal job security.
That said, there is a value to having the big name on your resume, just don't think it's some sort of golden ticket to the next opportunity.
