You will be paid according to your home office for tax purposes. The firm will pay any tax differences for your work in other states. Accenture did that for my various non-home state projects every year.
To be clear I’m living in MI purely by choice. (My remote work could be done from anywhere in the US). would ACN pay the tax difference in that scenario?
You'll be taxed in NYS. The only way to avoid that is to change your office location. NY has one of the most aggressive telecommuting tax laws in the country. If your work can be done in the office in NY, then you'll be taxed by NY as it is considered only a convenience for you. On the other hand, if the work requires you to be in Michigan, then NY will not tax you. It's up to the employer how those taxes are withheld throughout the year.
