It shouldn’t be all or nothing. I’d try to cut the difficulty in half. Not necessarily the time spent, but can you catch a train easily from a certain point? Can she drive starting at a certain point? Look at your options and try to equalize the difficulty.
Also possible she just wants more space, and living closer to LI gives her that option for less? Lots to consider, so both of your commutes should just be a piece of it.
Get rid of her.

If definitely try to find a balance/in-between location. But the other point I would consider is, if you have children with your SO, would you be moving again? If you wouldn’t plan to move again, or me be beneficial to have one of you working very close to the house/kids school or daycare for emergencies. I’ve found it’s really hard to handle unexpected emergencies having both my husband and I working in Manhattan while our kids are in NJ for school/activities

If you live on L.I., make sure you live near one of the express stops on the LIRR, like Mineola or Hicksville, so you have at least 2 trains an hour. You don’t want to be that person sprinting through Penn station after a late day at work, and just missing a train when there won’t be another one for an hour.
There are towns in western Nassau where the commute into Penn is not that bad. Not sure where her office is on LI, but this could make for a not so fun drive for her.
OP I'm in the same situation. We are looking in long island and my office is in manahattan. This is what we are going to do. She works in Jamaica queens. So we will drive together and I will take the mta from there. She parks by her job. Commute should be about an hour.
I work in midtown Manhattan and my wife used to work at a hospital in Nassau County, It was a lot easier for her to drive from LI to go to work, so we decided to live in Nassau. The LIRR is not that bad, if you live in the north shore, the Port Washington line is quite fast, especially Great Neck (where we first lived). Now we are further east in Syosset, the commute is around and hour and 15 mins door-to-door for me. It’s not great, but with the option to WFH, I don’t have to do the commute every day. And the upside of suburban living is the privacy, the space, and the top schools for kids.
Living on Long Island was a deal breaker with any spouse. Luckily my wife knew how awful it is just as much as I do. Avoid at all costs.

Nassau County to start if you want a shorter commute. There's also a lot of express trains to cut the time. I'm originally from Hicksville and would take an express train to and from the city each day. My wife and I are in the same boat as you, living in Queens, she works on LI and we're looking to buy a house but dreading the commute. Good luck!

Are you renting or purchasing a home? Also are children involved? If children are involved I would say do LI.
