I take notes on my sticky notes app on my computer or send them out after the meeting via email.

Have you told you manager your taking notes? Tell them what you shared with us, it helps you stay focused. Managers want this, and managers appreciate good notes.
Is the concern that s/he thinks you “look” distracted or that s/he thinks you “are” distracted?
If it’s a looks issue, then try looking at the camera more. Ie if you are taking notes throughout and never looking at the camera. But this seriously seems like such a minor thing that I would only care if the client calls it out. I almost never turn on my video for internal calls.
If it’s an actual distraction issue, show him you are paying attention by sending the notes.
Other ways to show engagement: asking good questions, have a part of the meeting you facilitate

I also think it’s because he prefers the mic to be on as well so I have delayed responses sometimes as I’m turning my mic back on.
But I like to keep it off so people can’t hear me typing or talking to my self underneath my breath.

You could try repositioning your computer or getting an external camera so that it looks like you're looking at it more. I used to use my laptop camera but mostly look at my external monitor and people said it looked like I wasn't paying attention because they only ever saw the side of my face. I got an external webcam and set it up over my monitor. Try to make it look like you're looking directly into the camera during meetings. Also, I know this sounds lame, but try to smile or nod when someone says something important. For some reason, there are people who notice that. No idea why, but these are all things that have helped me

I guess because I’m always moving. I also sit in different places and positions so I may be looking down or up.
