A/ congratulations!
B/ is it an option to request written referral from your references and then you add a cover letter or discuss the situation with your potential employer
Congratulations for having the courage to be who you are. In today's society being gay, lesbian or transgender is more accepted than it ever has been however I can assure you it will never be 100% accepted. Too many people are from an older generation or just simply can't relate. I am lesbian and have been judged for it the entire time I have been at the company I work for. I am not considered for promotions and am looked down on by some of the upper management there. My wife and I both work there and neither of us is treated fairly. We both work our asses off and are dedicated employees and do not feel appreciated. I am sorry that you have to endure this maybe just apply for jobs under your birth gender and try to present yourself as that at work or find jobs that are more accepting of this. I wish you the best of luck.

References are only your new company's HR calling your old company's HR to confirm role and dates of employment. Any other information divulge puts your prior company at risk of litigation. Put your prior employers main number as your reference. If you advance in interviews they would ask for more information if needed. Most don't even bother with references anymore.
Personally, I won't disclose being trans, or disabled, until after I'm hired. Even without the problem of references not knowing you by your true name and correct pronouns, and the anti-discrimination law(s), it's still difficult finding a job presenting as your true self
