I assume you mean Yosemite instead of Yellowstone. I love Yosemite, and it's very family friendly. However July 4th weekend will be a madhouse; you'll need reservations and even with them it will be crowded. Still it'd make a good trip.
In SF proper... Golden Gate Park, Exploratorium, Museum of Science are all great for families. If you want to do outdoors stuff outside the city - Marin and Santa Cruz Counties have great hiking in redwoods, beaches, etc.

Are you aware SF to San Diego is about 500 miles? That's gonna take you well over 10 hours with stops.
Agree with Bain1, we stay away from SF during the big holidays like 4th of July. We live in San Jose and and will take impromptu half day trips to Santa Cruz. If ice cream is something you’ll allow, Marianne’s in Santa Cruz is really great). If your kids are still of the age where seeing a new beach and terrain are interesting and fun, the trip down the PCH is recommended but it could easily be its own 3-4 day trip. Each of the beach towns and the towns not quite on the beach are fun for each of their own unique vibes. We’ll be hitting the national parks soon but aren’t sure our 5yo would enjoy those just yet - the novelty might wear off fast.
We drove San Jose > SF > Yosemite > Lake Tahoe with 5 yr old on a Jul 4th weekend. Never ever again on Jul 4th! Not even a step of space to move!
