My manager isnt super popular among leadership (for reasons i think are not their fault). Will this hinder my ability to get promoted?

I resigned and my last working day was last day of month .
The company KPMG was suppose to deduct my joining bonus and other things in final settlement. Last working day was last day of month , which means i got full salary.
What they will do in final settlement? Will they ask me to pay separately? I have resigned and joined another organisation. Any one knows what will happen ?
