Depending on what’s going on with your knees, (IT band, for example) do the relevant stretches before and after every run. Also, invest in some nice running shoes that address your striking habits- they will video your strikes on a treadmill and help you find the right ones at a good running store.
There can be many causes:
1.) Over-training / Too many miles to quickly -> Lower mileage / speed
2.) Poor form -> YouTube proper form and drills or go to a running store / coach for a gait analysis (commonly knee pain may be because of heel striking)
3.) Recent weight gain -> Slow your mileage / pace until your body adjusts
