You had it right the first time - explain that you did what you did based on the prior email, and ask if you misinterpreted that direction. Framed appropriately it’s not calling her out, but asking for clarification/tips on how to best work within her style.
This person is new to managing a team, and it shows. I certainly wouldn't call her out in front of the team, but even one on one pointing out her instructions would be taken as a personal attack.
The best solution is to cover your butt. She sends an email with certain instructions, email her back repeating what she said. She may be annoyed at first but that's her own fault. Of course there's some grace, you said that she's new and still getting used to it but that's not really your problem, is it? If she feels personally attacked when you point out her lack of leadership that's on her to deal with, not on you. You have a job to do and you can't do it if she can't get it together.
